You can control all Facebook sync options in the Internet Accounts system preference pane, too. You can opt to not sync contact data from Facebook, which should delete it off your system.

When it finishes, you should hopefully find that all of your contacts' correct email addresses have been restored! As long as you don't sync with Facebook again, they should stay that way.
